The final item in the "blocks" section of the database file reads:

which is designed to replicate the home page of my live site.

I'll start again with my test from scratch. I just uploaded the contents of a back up of my live site to a new location, switched the 3.5.0 index file for the origin 3.4.3 and edited the template.php in the GregCustom theme and report again. It's certainly possible I made a mistake along the way.

I can also pack your theme with the functions file, just so we see it work on your end.

I'll get back to you on that. Currently we're supposed to be on holiday, dog-sitting for our son, but Diana tripped, broke her wrist and is now in plaster with an operation due on Monday. We return home Tuesday, so things very unpredictable at the moment.

Diana's now having her op so have had a brief moment to work on v3.5.0 to stop me worrying about that.

I have done a complete fresh install of v3.5.0. and then edited the Sky theme to include the header call. I now see the "You can include this in your theme.php and edit it." text, but it also comes with a Login link.

In one of my earlier test when I had just replaced the v3.4.3 index.php file with the v3.5.0 version I found I was getting the Login link but without expected text, so you might want to check the cause of that.

I have also updated my main site to 3.5.0. Nothing unexpected happens and the site continues to work as designed. However, when I get time I do plan to update the theme to allow for proper use of the calls that should only be included in the <head> block.

After-thought:
I wonder if part of my problems earlier is because I had my test site in a sub-folder beneath my main site. I noticed that as I replaced the test site with a fresh install of 3.5.0, it had an impact on my main site producing an admin alert at the top of the main site, in spite of not being logged in on that site.

EDIT:
When I login to my test site, I see the login link does not appear, but I am guessing it's related to the admin message link that wants you to change the Login URL
